The problem with this idea is that it doesn't take into account the reaction of the players.
So if Team 1 scores 200 runs from 50 overs and Team 2 is given 25 overs, merely using the run rate per over would say that they only need 101 runs to win. One way to solve the problem is to cut the run target in direct proportion to the number of overs available.
